Description
Alignviz shows how the dynamic programming matrix behind a pairwise sequence alignment is filled in, one cell at a time. Enter two sequences, set the match, mismatch and gap scores, and choose between global (Needleman–Wunsch), local (Smith–Waterman) and semi-global alignment; the matrix is redrawn as you change any of these. A slider steps through the recursion cell by cell, shading the three candidate source cells and spelling out the arithmetic behind the score being computed. The completed matrix can be displayed with its back-pointers and the optimal traceback path, next to the resulting alignment and its score, with a note when more than one optimal alignment exists. Every figure can be downloaded as an SVG, so the app serves both as a way to learn how the alignment algorithms work and as a tool for producing figures for teaching material.
